I had a feeling I should be able to find this myself but I simply havn't. How do I run NEURON without cygwin popping up each time?
I'm using nrniv instead of nrngui so no gui/plots is coming up at least.

Try
nrniv --help
or maybe
nrngui --help
and see what it says.
